As many other users, I download my papers from multiple sources, and their names has no pattern at all. Also, when you migrate from another reference manager, the PDF files attached may be in multiple cryptic folders but remain the original name.
Would not it be nice if JabRef could take those files, rename them under your own style and them fetch them into the Main File Directory or the PDF file directory? (In my case I like "Bibtexkey"-"journal"-"Title".pdf)

Is a great idea. The program EsayTAG does something like that with the music files (mp3, ogg, etc.). This program allows you to edit the tag of the file and the inverse, to rename the file according the tag. For example you can say to the program that rename all the files as: autor_nametrack_year
I think the same idea can be used to allow JabRef rename the files.
A rename feature is already in place: See the "clean up entry" functionality.
The feature request also touches another issue: How well does JabRef enable migration from other reference managers. This should be investigated.
