The fagaceae site is the best example since its up to date.  Quite a bit of the site functionality is bundled with Tripal.  The content on the organism pages (including assemblies, GO analysis, KEGG analysis), library pages and contig pages (including sequence, blast results, putative ssr/snps, interproscan results) is provided from the chado database via Tripal.  

All the pages under "Project Information" are plain Drupal.  Markers, Genetic Maps, and Physical maps are also plain Drupal - they're just text and file downloads for now.  One day we may have more support for markers and mapping, but not much currently.  WebFPC (java applet) and CMap (perl) are installed as iframes inside Drupal pages.

Those look fantastic.  May I ask (and I realise this is hard to quantify) how much of those websites is Drupal and how much comes bundled with Tripal?

i.e. if I install Tripal now, out of the box, what do I get?

There isn't a "demo" site per se, but we have two live sites up that were built on Tripal.

This site was is using version 0.2:
