You can just decide on a way to store geometries in the database, or even use the OGC simple feature for sql non-spatial db recommendations (I did this in mysql and geotools before mysql 4.1, but I didnt get it working all that well). But you lose a good bit by not using a spatial db, as you wont be able to spatial indexes and direct spatial queries. That said, I think somebody should look into implementing derby spatial, using JTS and The OGC simple features for sql spec. JTS is the java library that geotools (and everyone) uses for geometries, so it would be interesting to see how much geotools would really gain by putting the jts functionality in derby.
