It unpacks into a temp directory, but yeah you may wish to configure tomcat to provide your application disk access permissions? The alternative "enterprise" approach also works - GeoTools is willing to look up the EPSG database via JNDI name, allowing you to deploy a single EPSG database for a cluster of web applications.
