I found the issues. The notes were initially created in Preview. I forgot to export them to Skim notes. This is why. Sorry about the confusion.

Yes, the PDF has attached notes to various parts of highlighted text. I have just installed Skim 1.5.6 and I still have the problem. I wonder if this is not a permission problem with Catalina that prevents Skim from writing content to the file (although it does create the file).

To be clearer: This seems to happen when I highlight text and add a note to the highlighted text.

Skim Version 1.5.5 (121) on macos x 10.15.2 (Catalina) doesn't seem to be able to export notes any more (empty file is created)
