  • -d specifies directory with BLAST outputs. All files will be used as input for the ParseBLAST.exe
  • -s Similarity cutoff (0.3 is recommended)
  • -b Y/N specifies how to calculate orthologs. Y - for best reciprocal hit; N - for all possible homologs above similarity cutoff
