This is the most decent plant miRNA prediction program I found so far. The program is easy to use; I used it without any difficulty even though I had no linux experience before. It takes all the features of miRNA into account to find potential precursor and is best optimized for plant miRNA production. The main difference in plant and animal miRNA is the length of length of the precursor. Plant miRNA genes tend to be longer than animal. miRDP has optimized the length for plant and we can even manually adjust the length If we know the optimum length for our plant.
