This pipeline is used for ChIP-seq peak calling with no controls based on Bayesian model. Section 1 Likelihood model >>> bootstrap_sampling.hg18.R Randomly sampling 10000 regions across the largest length of chromosome (usually the chr1) based on R code. >>> randomReadsCount.v3.hg18.pl and likelihood_Model.R This code is used to generate random regions as background distribution (Likelihood model) Section 2 uniquely mapping Read alignment is accomplished based on SOAP and Bowtie programs. >>> soap2Bed.pl Extracting uniquely mapped reads from the SOAP alignment >>> bowtie2UniqueBed.pl Extracting uniquely mapped reads from the Bowtie alignment Section 3 Peak calling >>> density_CHIPseq.V3.pl Calculating CHIP-seq Peak Density >>> peakWig_Bayes.pl and peakBayes_Filter.pl Peak calling and filtering
