I have a Monk/Ninja using a Monk wepon Sansetsukan but it says I am not proficeant in it. So I have had to take extra feats for each martial monk or ninja weapon I want to use.

Weapons with the "monk" quality only means that you can use them to do a flurry of blows - Monks don't automatically get proficiency in them.
