stuff I've noticed:
Spell Viewer dropdown for Prep 1, Class Spells, All is off. (fixed)
Need to add "used spells" input for spontaneous casters. (fixed)
Cleric domain and spontaneous spell not showing up for one-domain archetypes. (fixed)
I loaded an existing character (7th level Arcanist) into the new sheet, input his spells and then saved it. When I load this new file in the new sheet, expanding the prepared spells section of the spells tab freezes the sheet. I'm using excel 2013 and I'll attach the save file.

:( This is the sort of problem that I was getting an occasional report of before and I was hoping the spells update would fix it. I can load in your save file and look at the spells page with no problem.
What version of Windows are you on?
Can you try doing the following:
-> If you expand the section before loading in the file, does that cause a problem? If it loads ok, what happens if you collapse and expand the section? Does expanding different sections also cause a crash?
-> Try clearing the conditional formatting on that page. When you're on the Spells sheet, in excel's menu go to Home -> Conditional Formatting -> Clear Rules -> Clear Rules from Entire Sheet. Then try loading the char and expanding the spell section.
Excel crashing should create an error that you can see in the Event Viewer. If you go to window's Control Panel -> Administrative Tools -> Event Viewer. Then in the section on the left, open Windows Logs -> Application. There should be an Application Error event at the time of the crash. If you can select that and cut & paste the error message in the box at the bottom that might help me work out how to stop this happening.

I currently think the crash is most likely because there is conditional formatting in the unexpanded bits, and when you load a character things like autocalc and screen updating gets turned off. Then some versions of windows/excels get confused when the section is expanded.
If you don't mind testing a couple of things to see if excel crashes, can you try the following:
-> Load your character, go to the "Spells Sheet" and change the displayed class settings (add your class again and then delete it). Then go back to the "Spells" page and try expanding it and see if it crashes.
(that's something that apparently fixed the similar problem with the old spells system. I think it could also help here)
-> If the above still crashes, try clearing the formatting on the Spells sheet (instructions in previous post), and then load character and see if it crashes.
If the first thing works, I think I can try making the loader do that automatically (or something similar) which should hopefully stop the crashes from happening.

I only just saw this reply, I'm running Windows 8.1. I can get the rest of the info if it will still be helpful.
Yeah, don't worry about most of that stuff.

Spell Viewer dropdown for Prep 1, Class Spells, Paladin, starts with Bless Water, no spells alphabetized earlier appear.
this is fixed for next release
Wizards with a school weren't getting their bonus spell slot. Fixed for 9.05
Acid Arrow on the spell viewer shows a 0 for the range. It is missing the long (400 + 40 ft/level) under 'Spell Data' M304.
Thanks, I've fixed up AA for the next release.
