#2196 Creating Unitifed Patch Not Correct

I have phpBB 3.0.11 with customizations from years ago, so I downloaded that base file, run a compare, finds the changes 11 files and if I double-click it shows the changes fine, maybe a couple lines changed. However, now if I select all files, choose tools/generate patch, unified patch and save that. The patch file is basically deleting the entire files and putting in an entire new file (only the last 3 files look correct with small amount of removal and addition). Ignoring whitespace (and in patch file both the - and + sections use cr/fl so shouldn't be an issue with that). Something is wrong. I updated to 2.14.0.0 and same issue.
