Could you please retest with the latest beta build 2.19.0.57? I tested some scenarios, but couldn't trigger the bug. What settings did you use (especially "overwrite existing" and "same as input folder"). Also which encoder did you use?

Same here, i can confirm that files are not deleted on NAS storage too.
Bug confirmed on 2018 release on Win7Pro x64, even running the app as administrator.
