This is an unfortunate side-effect of the stricter referer checking in Webmin 1.400. Firefox passes referer information for popup windows, but IE does not :-( The work-around till I fix this in the next release is to go to Webmin -> Webmin Configuration -> Trusted Referers, and check the 'Trust links from unknown referrers' box.
