You can control which DBs can be seen by which users using Webmin.
Just go to Webmin -> Usermin Configuration -> Usermin Module Configuration
-> MySQL Databases, and use the 'Database access control list' field.

Again, you should adjust the 'MySQL socket file' on that same page.
