This problem can be duplicated easily.

With the VNC Viewer app running in Windows 7 or 2008 R2, imagine that the server display is too large to display, and the user of the client decides to maximise the window. SHIFT-right-click on the taskbar to bring up the maximise option. From that point onwards, shift will be active in the session until it is closed & reopened.

Workaround: resize the Viewer window. This will make the min/max/close buttons visible, and the maximise button will work & there will be no persistent shift.
