assemblies contain duplicate names.

/share/BinPacker_binary/BinPacker -s fq -p pair -l ../reads/1.subsamp_1.fastq -r ../reads/1.subsamp_2.fastq -m RF -k 25 -g 200

then

$grep comp1173_seq0 BinPacker.fa >comp1173_seq0 len=622 path: 8 >comp1173_seq0 len=2569 path: 0->5->4->2->1

please address with bug fix.

  For your issue, this is a temp file in BinPacker running, not a final FASTA output file. Please check the final output in BinPacker_Out_Dir/BinPacker.fa.

Im pretty sure this was the final output - but anyway let me see if I can reproduce. This file was actally overwritten by another run.

Are there really 2 identically named files, both BinPacker.fa, but in different directories?
