I downloaded a paper from SpringerLink.com, where the first page number is 129, as in the published journal.
Skim opens the file and shows the Table of Contents as well as the thumbnails on the left side, but the main PDF-area remains greyed out.
Apple Preview opens the file without any issues.
I tried to print the file as a .pdf to somehow "reset" the page-numbers, but the problem remains.

I don't think I'm allowed to attach the file here because of copyright-issues, but I'll gladly email the document to a developer.

I am having the same bug with several files now.
Some of them even start with page-number 1, so I'm not so sure anymore, whether it is related to this.
The two recent files were downloaded from ScienceDirect/Elsevier.

Okay, restarting Skim solved the issue. o_O
I cannot see the paper, as it is access restricted.
It certainly has nothing to do with custom page labels.
Display is done by PDFKit, so if that fails it is almost certainly due to Apple's code.
You probably have a problem with a corrupted font cache or something like that.

Okay, thanks for the feedback, Christiaan.
I now agree that it has nothing to do with the page-labels. However, the problem prevails even after I cleared my existing font-cache.
Here is how I can reproduce the error:
1) Open a .pdf in Skim and leave it open.
2) Open another .pdf in Skim.
3) Close the two files, but don't quit Skim.
4) Open a .pdf in Skim and leave it open.
5) Open another .pdf in Skim. >> This happens: http://i.imgur.com/tHwle.png
So the fourth file is not displayed.
Funnily the same error occurs at the fourth file, if I:
1) Open .pdf
2) Close .pdf
3) Open
4) Open
5) Open >> Same behaviour as above.
I'm not superstitious, but that's pretty odd.
However, the issue does not occur, if I only open one file at a time and close it before opening the next one.
I checked this on .pdfs with all kind of filenames, sizes and origins.
My system is a PowerbookG4 running Leopard 10.5.8.
I'll try to check it on a Mac running Lion later today or tomorrow.

1. You did not say 10.5.8 (this is curcial).
2. duplicate, duplicate, duplicate.
3. Apple's fault.
