I'm working here with the -pre7 version. Postgres reports that the correctly populated refdb exists, and an empty references database (which I unimaginatively named 'scirefs') also exists. Having been suitably chastised by Markus for not following the handbook sufficiently far in my last attempt, I'm doing so now. Page 51: Section 5.5 (Add, edit, or delete bibliographic styles). Currently there are: refdba: liststyle Eur.J.Pharmacol. J.Biol.Chem. bibtex-abbrev bibtex-full 999:4 retrieved:0 failed refdba: and the manual tells me to use 'addstyle' for more. Where are these located and described? The above are what I find in /usr/local/refdb-0.9.7-pre7/styles so I assume that there are more somewhere on my system. The note on that page tells me to 'grep STYLENAME', but not where to do so. Thanks, Rich -- Richard B. Hi. My name is Ignasi. I am new here. I'd like to be a new user of refdb. I have installed it in my box. The OS is Ubuntu 6.0.6., and the database engine will be sqlite. The "main database is too old or corrupt" error appears each time I type "viewstat" (or any other command) in the refdba prompt. I know you have been discussing about that error, and it seems that Dan O'Donell could solve the problem by changing the default database and user name in the config files. It didn'n work for me. I'm sorry to ask for help about that error again. I would be grateful if someone could help me. I'm not skilled in programming, and I have no idea where the problem can be. Anyway, here you are some details about the installation process I followed: - I got libdbi0, libdbi-dev and libdbi-sqlite (sqlite drivers for libdbi) packages with the "synaptic" package manager, and I built from sources all other libraries and perl modules. - I used the following configuration options: ./configure --with-docbook-xsl=3D/usr/share/sgml/docbook/stylesheet/xsl/nwalsh --with-tei-xsl=3D/usr/local/lib/sgml/stylesheet/xsl --with-db-server=3Dsqlite --with-refdb-url=3Dfile:///refdb - As I don't know which directory should contain the HTML files, I specified that simple URL direction (file:///refdb), that my browser may understand. I'm not sure if it is correct. - I made a copy of each example configuration file in the default directory and I customized them. - I created the database successfully and run refdbd and refdba without problems. And then the error appeared. Thank you very much.=20 Ignasi |

I used to see build errors like that when I ran Red Hat; that's one of the reasons I switched several years ago. No more dependencies hell that would take a day to resolve. Rich -- Richard B. Since we are testing the pre-build and instructions (and since I was the dummy that caused the need for the new way of doing the examples), I'll pass this on, though I'm sure the problem is with me: When I try the make after ./configure, I get the following error (I'm assuming this is where things go wrong; I'll append the full results at the end): make[2]: Entering directory `/home/dan/downloads/refdb-0.9.7-pre7/src' if gcc -DPACKAGE_NAME=3D\"\" -DPACKAGE_TARNAME=3D\"\" -DPACKAGE_VERSION=3D\= "\" -DPACKAGE_STRING=3D\"\" -DPACKAGE_BUGREPORT=3D\"\" -DPACKAGE=3D\"refdb\" -DVERSION=3D\"0.9.7-pre7\" -D_GNU_SOURCE=3D1 -DREADLINE42=3D1 -DHAVE_ICONV= =3D1 -DSTDC_HEADERS=3D1 -DHAVE_SYS_TYPES_H=3D1 -DHAVE_SYS_STAT_H=3D1 -DHAVE_STDLIB_H=3D1 -DHAVE_STRING_H=3D1 -DHAVE_MEMORY_H=3D1 -DHAVE_STRINGS_= H=3D1 -DHAVE_INTTYPES_H=3D1 -DHAVE_STDINT_H=3D1 -DHAVE_UNISTD_H=3D1 -DHAVE_SOCKLEN_T=3D1 -DSTDC_HEADERS=3D1 -DHAVE_FCNTL_H=3D1 -DHAVE_LIMITS_H= =3D1 -DHAVE_SYS_FILE_H=3D1 -DHAVE_SYS_TIME_H=3D1 -DHAVE_SYS_IOCTL_H=3D1 -DHAVE_SYSLOG_H=3D1 -DHAVE_UNISTD_H=3D1 -DTIME_WITH_SYS_TIME=3D1 -DRETSIGTYPE=3Dvoid -DHAVE_STRFTIME=3D1 -DHAVE_MKFIFO=3D1 -DHAVE_GETHOSTNAM= E=3D1 -DHAVE_SELECT=3D1 -DHAVE_SOCKET=3D1 -DHAVE_STRCSPN=3D1 -DHAVE_STRSTR=3D1 -DHAVE_STRTOLL=3D1 -DHAVE_ATOLL=3D1 -I. -I. -DSYSCONFDIR=3D\"/etc/refdb\" -DULLSPEC=3D\"%llu\" -I/usr/lib -MT refdbdref.o -MD -MP -MF ".deps/refdbdref.Tpo" -c -o refdbdref.o refdbdref.c; \ then mv -f ".deps/refdbdref.Tpo" ".deps/refdbdref.Po"; else rm -f ".deps/refdbdref.Tpo"; exit 1; fi refdbdref.c: In function =E2=80=98read_ris_data=E2=80=99: refdbdref.c:667: warning: passing argument 2 of =E2=80=98iconv=E2=80=99 fro= m incompatible pointer type refdbdref.c: In function =E2=80=98is_journal=E2=80=99: refdbdref.c:2370: error: =E2=80=98DBI_ROW_ERROR=E2=80=99 undeclared (first = use in this function)refdbdref.c:2370: error: (Each undeclared identifier is reported only once refdbdref.c:2370: error: for each function it appears in.) refdbdref.c: In function =E2=80=98getref=E2=80=99: refdbdref.c:4592: warning: passing argument 2 of =E2=80=98iconv=E2=80=99 fr= om incompatible pointer type make[2]: *** [refdbdref.o] Error 1 make[2]: Leaving directory `/home/dan/downloads/refdb-0.9.7-pre7/src' make[1]: *** [all] Error 2 make[1]: Leaving directory `/home/dan/downloads/refdb-0.9.7-pre7/src' make: *** [all-recursive] Error 1 My ./config options were: CFLAGS=3D"-I/usr/lib" ./configure --sysconfdir=3D/etc --with-refdb-url=3Dhttp://refdb.kakelbont.homelinux.net/refdb iconv shows up fine in the output of ./config -d (complete ./config and make outputs): > root@caedmon:/home/dan/downloads/refdb-0.9.7-pre7# CFLAGS=3D"-I/usr/lib" = ./configure --sysconfdir=3D/etc --with-refdb-url=3Dhttp://refdb.kakelbont.h= omelinux.net/refdbchecking build system type... i686-pc-linux-gnu > checking host system type... i686-pc-linux-gnu > checking for a BSD-compatible install... /usr/bin/install -c > checking whether build environment is sane... yes > checking for gawk... no > checking for mawk... mawk > checking whether make sets $(MAKE)... yes > checking for gcc... gcc > checking for C compiler default output file name... a.out > checking whether the C compiler works... yes > checking whether we are cross compiling... no > checking for suffix of executables... > checking for suffix of object files... o > checking whether we are using the GNU C compiler... yes > checking whether gcc accepts -g... yes > checking for gcc option to accept ANSI C... none needed > checking for style of include used by make... Hi Dan, Daniel O'Donnell writes: > Is this what you mean? > Yes, this gave me a clue. I've added experimental support for the 050 and 082 fields to the marc2ris script. Please let me know if the output format is usable, or if I should do something else (just concatenate w/o a space, use a different separator, add other fields?). You need to create or modify files which are read-only for regular users. Regarding the root account, there are two (almost) orthogonal concepts at work here. The first is your authentication against the OS, the second is the authentication against the database engine. Creating the database as OS user root does not mean that you cannot access it from database engine user rich. RefDB will grant a regular database engine user the appropriate permissions to work with the database. You cannot delete a database as a regular database engine user though, that's why you usually set up refdba to connect with the database engine superuser name. The only link between the two concepts is that PostgreSQL can be set up to allow connections to the database engine superuser only from a particular OS login account. E.g. Debian uses this trick to enhance security. You have to su postgres before you can connect as the database engine user postgres. Rest assured that you have picked the most difficult combination to set up, but I think we'll get this done eventually. I'll post another update of the script tonight which fixes the sed problem. If you run as root then, the setup will hopefully work. regards, Markus -- Markus Hoenicka mar...@ca... (Spam-protected email: replace the quadrupeds with "mhoenicka") http://www.mhoenicka.de |

The latter used to be /usr/local/etc/refdb/refdbdrc.example, but now there are four refdbdrc.<engine>.example files which are preconfigured for the database engines. Use the template of your choice when creating refdbdrc. Due to this change the --with-db-server configure switch is obsolete. regards, Markus -- Markus Hoenicka mar...@ca... If I correctly understand, I can still manually install the -pre7 by completing the same steps that the script would run. Are the instructions the same as with the -pre6 version that I followed only part way? Thanks, Rich -- Richard B. If grep finds the correct pattern in the stat output, the checkFile() function returns a success state (functions return the state of the last command that was executed in the function body). And if checkFile() returns successfully, the part of the command after || will not be executed, i.e. the script runs on instead of bailing out. This is your success state. > When I comment out that if test (because I know the file is executable), > the script fails at line 162 for the same reason. > If this is user error here, please hand me a clue stick. No, I'm afraid this is my fault. I just found out on my Windows/Cygwin box that the stat command is entirely different. I bet it is different on Linux too. Therefore my FreeBSD stat test is simply not portable. I'll have to figure out something else. Please don't waste your time on further tests until I've figured out some portable tests. regards, Markus -- Markus Hoenicka mar...@ca... Markus, I may well be mis-reading refdb-init.sh because I'm still a horrible shell scripter even after nine years of running linux. So, when I look at the script's function starting at line 89, I don't see a success state, only failure states for not having the execute bit set in checkFile or refdbctl not in the expected location. When I comment out that if test (because I know the file is executable), the script fails at line 162 for the same reason. If this is user error here, please hand me a clue stick.
