It was originally thought to prevent from accidental Escape keypresses, that made qjackctl terminate immediately. Incidentally, this issue is candidate to be closed soon, as the main window won't be hinted as a dialog anymore (so let some WMs show the minimize button somewhere on window caption frame). This way the Escape key issue will go away and the warning message will be shown only if the user quits explicitly (by clicking on the Quit button?).
