Hi Patrick, I can comment on #2, and I'll refer you to Matt Chambers, another ProteoWizard developer, about #1. Matt, please see below for a question regarding MGF format. The size differences between the files generated by msconvert and ReAdW should be due to differences in the metadata. The actual base64-encoded scan data should be the same. Note however that we have an option for 64-bit vs 32-bit encoding (and I think ReAdW does too), so you want to make sure that you're comparing files with the same encoding.
