Executing "PMD -> Check Code" only runs PMD, if PMD has been activated for the project. This was not the case in earlier versions. If you run manually PMD -> Check Code, PMD should be executed regardless.

This will be fixed with the next version.
You can test the new version by installing the latest plugin version from
https://sourceforge.net/projects/pmd/files/pmd-eclipse/update-site-latest/
