Same issue using a Dell Vostro, Win 7 x64 with Intel 4500 MHD graphics and 1.6Mb file.
Appears to be related to the "Navigation Bar".
Disabling the Navigation Bar (from "Plugins", "Compare") resulted in it no longer happening.

I have the same problem using Notepad++ v.5.9.4 using Compare Plugin 1.5.6 on a Windows 7 64-bit machine with a Intel(R) HD Graphics 3000 chip (Dell Inspiron E6400 series). Usually compare works just fine, sometimes it flickers once and in rare cases it goes completely haywhire and I need to pull the battery from my laptop to recover.

Enjoying notepad++ for some time at work. But noticed that the compare plugin has broken down since the last time I used it.
When I use it and scroll with mouse screens go off for a while and view restarts.
Also using Intel HD graphics on HP Elitebook Folio 1040 with Windows 7 64bit.
When I close the other view and navbar Notepad++ works again as usually.
