I experience similar problems, but the files does not need to be that big.
Right now I'm comparing two files containing contact information (1510 entries), generated on a previous Android mobile phone.
file 1)
601.391 Bytes / 15930 lines - VCF format, created with Android app "Super Backup".
file 2)
775.866 Bytes / 15977 lines - XML formatted VCF data, created with Android app "Elite Backup"
The two files are quite identical, as they both contain the same contact information in VCF format, but one of the files encapsulate each vCard information with XML tags and encodes data containing special characters (CHARSET=UTF-8;ENCODING=QUOTED-PRINTABLE:), whereas the other file does not.
Both files contain encoded thumbnail photos (ENCODING=BASE64;JPEG:).
Comparing the two files causes Npp (or the Compare plugin) to lock up for quite some time (10 mins or so). The navigation bar does not appear as it should. Scroll lock "does not work" (any attempt to scroll file 1 down a page causes a new lock up for another 10 minutes).
System details:
Intel Core i5 2,4 GHz
4 GB (3,86 GB usable) RAM
Windows 7 Enterprise 64 bit (SP1)
Npp 6.5.2 (UNICODE), built 2013-12-10 11:54:51

I experience the same issue. Trying to compare two plaintext files with about 17000 lines. It makes Notepad++ crash.
I have the same problem but in my case I need to hard reset the computer because the video card restarts infinitely.
The compared files are around 34.000 lines but are almost identical (checked with WinMerge and only some lines are different).

Try using the latest ComparePlugin version - 2.0.0:

even with last updates - same issue... Don't understand this - first post dates from feb 2013 - still not solved ...
I was not able to reproduce the issue with v2.0.
Can you send me some example files that trigger the problem?
