I've run into this issue of empty folders being removed as well and would be pleased to see it resolved. I'm guessing that deflopt can't be changed not to do this, unfortunately. But an option to skip deflopt for this reason would be nice.

There is a way of disabling any plugin. Simply remove or rename deflopt.exe and it will not be executed.
I think it can be closed
