I am a bit confused by your request.
First of all MOBAC does not contain a file named "directories.ini" - however it can use one.
Second, the atlas output directory is a user specific configuration and should be done from within MOBAC (configured via settings GUI). The directories.ini is a file designed to define directories in a multi-user environment where MOBA is installed to a directory where regular users don't have write access.

I’ve downloaded “directories.ini” from the Mobile Atlas Creator – Read-me here and have shifted three directories with them. The 4th – Mobile Atlas Output Directory - I’ve missed.
If this is by design, it will be nice to have a comment line in directories.ini with a note on it.
