Same here. There's a bug report (or two) for it over at mkvtoolnix, but he says it's because of a change in MKVEXtract or something. Washed his hands of it, basically. Reinstalling 8.9.0 fixes the issue, though, so that's what I've done for the time being.
Problem still exists with 9.01 and MKVExtractGUI2, but as others have stated, gMKVExtractGUI works with 9.x again as of version 1.7.0.0. Looks like Bunkus changed the output of mkvinfo, which both MKVExtractGUI2 and gMKVExtractGUI were using when they shouldn't have been. Hopefully MKVExtractGUI2 will update with a fix soon, but gMKVExtractGUI works just fine till they do.
Oops... just noticed that MKVExtractGUI2 HAS already issued a fix with 2.3.0.0.
