I have seen interferences between the main document and embedded graphics, but I wonder a bit why it shows only on the second run. Does some of the parts included in the second run (toc, listoffigures, index etc) use a "new" font not present in the first run? What fonts does the embedded pdf, the pdf after the first run, the pdf after the second run and the main pdf without graphics (use \usepackage[draft]{graphicx} to remove them) use?
