sorry, were to fast there. updated the readme. essentially, you need both.
one provides the micromanager ("the drivers") and the other integrate these
into imagej ("the user interface"). users of endrov need only the first but
I don't yet recommend it for non-developers.
these instructions are if you want to use imagej that comes with debian, not
the one from http://rsbweb.nih.gov/ij/.
1. (ubuntu only) go to http://packages.debian.org/sid/imagej and download
and install 1.43 e.g.
http://ftp.se.debian.org/debian/pool/main/i/imagej/imagej_1.43b-1_all.deb
2. download and install micromanager_1.3.37cvs.deb
3. download and install micromanager-ij_1.3.37cvs.deb
installing a .deb-file: if you click on one of the files you should be asked
if you want to open them in gdebi (otherwise it is in /usr/bin/gdebi-gtk),
which can install them for you.
instructions not tested on ubuntu. let me know if more problems pop up
