I have checked the option:- "Enter Master Password on Secure Desktop" in Tools-->Options-->Security. Despite that I don't think when I am asked to enter master password while creating a new database, it is on secure desktop!

Works for me - you get a bong and the screen goes darker over the existing apps, then the KeePass Master Key dialog appears.

Do u surely remember, it worked the first time you created the database?

Currently only the master key prompt dialog can be displayed on the secure desktop, not the master key creation/change dialog. We already have feature requests for this:
