FYI there is a big thread on this issue on the JVM languages list, which seems to be more or less a "deficiency" in Java serialization: <http://thread.gmane.org/gmane.comp.java.vm.languages/1086/focus=1107> which affects JRuby (from which we stole the boot classpath trick).
