After adding a feed, the download directory may not be
changed. You can change it in the UI, but after
confirming and re-entering the feed properties window,
the value has not changed.
Another wired thing I found out is that changing the cache
directory also changes the place where all the other
configuration files are but into (CVS Head).

When you can the directory by writing directly into the
field it does not work.
HOWEVER when you select the directory using the BROWSE link
after the field and select the directory with the file
manager dialog it will be set.

It is true that you can change the evident download

the program saves files to the default directory, ignoring
whatever value has been configured for that particular feed.
