I have installed the infomap-program in Sweden in my research on language on media. My hope is that this program will make it possible for me to analyse large text corpuras. I do the installation using the ./configure --prefix command. When I try to buld a model i get the same errors consequently (tried on both small and large single corpuras -s). My hope is that you can provide som help on the error reports i get. It seems like the computer tries to malloc to much space (I am not an engineer, so I hope I make myself understood). Hi Tonio, Well, I'm not at all sure what is causing this. A couple of things you might want to try: 1. Rebuild the software (configure/make) and try again. 2. Run the command that failed count_wordvec command that failed (shown below) within gdb, and do a backtrace to find out where the segmentation fault happened. Report back. Sorry I can't be any more helpful... good luck. Hello, when running a build on a rather small corpus (14 M words), infomap=20 stopped the execution, telling me "Error while dumping state (probably=20 corrupted stack)". Hi Brodie, I've never seen anything like this before. What operating system are you using, and has anything changed with =20 it? I wonder it updates to timezones (unlikely) or default character =20 sets may have affected your "Locale" - whatever "Locale" means in =20 this context. If anyone on the list has a good idea of what "Locale" =20 means please chime in ... Have you tried running "./configure" again? Even if it doesn't solve =20 the problem, it might give us some more information about what's =20 wrong. I would try that and send the output of the configure routine =20 if it doesn't work. Best wishes, Dominic On Oct 15, 2006, at 10:48 AM, Brodie wrote: > Hi. > > > > Please help! Hi Brodie, If you don't mind, I'd like to cc infomap-nlp-users on these emails (as I've done on this message), so that they'll be archived and searchable to future users, who might encounter the same problem. (If you do mind, let me know in another off-list email, and I'll stop cc'ing the list.) svdinterface is part of infomap-nlp and should be built by make and installed by "make install" to the bin/ subdirectory of whatever directory you specified using the --prefix=<folder> option to configure. So check <folder>/bin to see if it contains svdinterface. (If it's not there, try looking in the svd/svdinterface subdirectory of the top-level infomap directory you got when you unpacked the tar file.) If you can find svdinterface, add the directory containing it to your PATH environment variable and try again. (The problem is caused by the software assuming that svdinterface and other pieces of the software will be installed to a directory that is normally used to hold programs, and would therefore already be included in your PATH.) If you can't find svdinterface, or if adding its directory to PATH doesn't fix the problem, let me know. Hi Brodie, Do you have the program mktemp installed? On my system it's /bin/mktemp. I'm not really sure what's happening after that, but installing mktemp might fix the problem. Hi. I have installed infomap-nlp-0.8.6 into a local directory on a UNIX machine using the "./configure --prefix=<folder>" option so that root access is not required. When I run the command "infomap-build -m ~/docset/files.txt model_01" I get the output: ./infomap-build: mktemp: not found Sourcing param file "/home/local/share/infomap-nlp/default-params" Sourcing extra param file "" Contents are: At which point the program just hangs. Can anyone help me get it to work. Thanks. Brodie. |

Dear Infomap Users, This message is as much for the record as anything else. (I've also posted it to the infomap help forum on sourceforge). Over the months there have been a variety of problems in the general area of getting the infomap- nlp software working properly with the gnu dbm libraries. I think several users have encountered this and sometimes found workarounds or had to install extra things. Mosts recently, I had just the same problem getting the infomap-nlp software to compile on ubuntu. Scott helped me to fix the problem, and I thought I should post a summary of what it was. I had installed the libgdbm3 package on my new OS. Generally there will always be some gdbm package you will want to have installed. However, the infomap "./configure" script couldn't find any of the library functions and so failed. Scott suggested the following: > Hi Dominic, > > Okay, regarding infomap-nlp on Ubuntu. The script reports two > problems, failing to find the DBM header files, and failing to find > the > appropriate library functions. Let's take these one at a time, in > that > order, and with luck maybe even solving the first problem will lead > the > second to take care of itself, you never know. > > For the header files, check your /usr/include directory. If not, tell me what you do have and we'll go from > there. > It turned out that I didn't have any of these dbm files at all in /usr/include. To begin with, I needed to install a libgdbm-dev package, which contains developer tools and headers that were necessary for infomap to call the gdbm libraries. (Other compatability issues we've seen in the past are affected by libgdbm_compat - if you encounter a problem this is another name to look for ...) The libgdbm-dev package installed several gdbm related headers to /usr/include. I did need to create the symbolic link Scott refers to above (ln -s gdbm-ndbm.h ndbm.h). Once I had done this final step, configure, make, make install worked just fine and I could start building infomap models on my new system. Thanks very much to Scott for helping out once again, and I hope this message is useful to others who may encounter similar problems. Best wishes all, Dominic |

Hi Henry, I'm glad to hear that you got the software to build and work. It looks to me from the output file you attach that the infomap-install command is actually working; I think you don't need the files it reports as missing. After running infomap-install, can you run "associate" on the installed corpus in the manner described by the documentation? If so, don't worry about the missing files. If not, write back again and I'll try to help you solve the problem. A more detailed explanation of what I think is going on appears below. Except for the files number2name.dir and number2name.pag, all of the files that are missing are "something.db". Probably you have corresponding files something.dir and something.pag for each of these. Although I'm not certain, my guess is that some DBM implementations use two files, a .dir file and a .pag file, to represent a database, while others use a single .db file. So you need *either* a .dir file and a .pag file for a given database, or a .db file, but not both. As for number2name.*, you only need these files for a multi-file corpus. If the corpus you're processing consists of a single file, none of the number2name files are necessary, and they will not be generated. This is clearly a bug in the infomap-install program, in that the output it generates is misleading (it makes it look like something is wrong, since files are "missing", when in fact it doesn't need those files). I have to admit that the infomap-install script was something of an afterthought, added during the packaging. All it does it copy files from one directory to another... you can easily accomplish the same thing by hand or with a script of your own. Hope that helps, Scott On 8/25/06, Henry Ip [LIB] <lb...@in...> wrote: > > > > Dear Sir/Madam, > > Thank you very much for your advice. > After a clean re-installation of the software Cygwin in my windows XP, I > have succesfully install the infomap software and have a trial test. > However, I have some questions below and may need help from you, > I have already test with the following command, it works > $ associate -t -c sf suit NOT lawsuit > However, when i try to use the following command, the some files seem > missing and i have capture the output as the "install_infomap_model.txt" > $ infomap-install sf > > Also, I want to setup the web interface for this software, > can you give me more details about this? > E.g. Dear Henry, I just installed Infomap under a Windows/cygwin-environment, and it=20 worked without any complaints. I think you have tried installing gdbm independently from cygwin, so it=20 cannot be found at the expected paths. Try to re-setup cygwin. In the installation process you can choose the=20 packages to be installed. Check in "Base" or "Devel" if "gdbm" is=20 already selected, moreover check if the c (not only the c++) version of=20 gcc and "binutils" are selected. If this doesn't help, check if all paths are correct. I did not have to=20 modify anything, since I have installed cygwin at root (C:/), but this=20 is a probable source of problems. By the way, if you have to adapt any paths, do not use the colon (MAKE=20 does not process it correctly). For "C:" use "/cygdrive/c". Hope it helps! Hi Henry, I'm afraid you're getting beyond my competence here, though hopefully one of the more dedicated Windows / Cygwin users can help you out. I have only ever installed gdbm on Windows using the Cygwin package manager GUI, and it's generally "just worked" without my having to intervene at the command line. Have you tried the package manager? If you're missing uninstalled dependencies it should help. Is this the output from running "./configure"? I would expect headers like "stdint.h" to come with gcc (I might be wrong). Did your configure script find the gcc compiler successfully? It would help if you were to send the whole output from "./configure" appended if you reply to this message. > Also, how can I associate the web server to the software, I cannot > find it mention on the document. We recently added the Perl/CGI tools that you can use to set up a web interface. However, you need to check them out from the CVS repository, they're not part of the standard distribution, because they aren't very portable at all yet - you'll have to figure out pathnames, etc. The first time we added these people were having trouble getting them from CVS, though I think that was to do with the SourceForge CVS upgrade since it seems to have been working since. > Any windows version available? Hi Felipe, There is a VALID_CHARS_FILE that you can set in the default-params. The default is admin/valid_chars.en that contains the string ABCDEFGHIJKLMNOPQRSTUVWXYZ_abcdefghijklmnopqrstuvwxyz~ You need to add the characters you want to this file, or create a new =20= one and tell default-params to look there. Hope this helps. Hi all, I have just started working around infomap-nlp, and I found out that there is some kind of problem with non-ascii characters. When building a single model from a single file, the wordlist file containing the whole corpus with only one word per line shows things like the following: ... uni n ... while it should be just 'uni=F3n'. The system is splitting single words b= y non-ascii character like '=F3'. How can I solve this problem? Thank you very much in advance. Hello, well, congratulations to your daughter, Dominic! I can deeply imagine tha= t you are now occupied by more important things than software maintenance... Thanks for your advice concerning my questions. Indeed, there is a built-in limit to 3000, and I did not dare to modify it. However, I don't see why, (using Michael Berry's GTP) I applied SVD to much larger matrice= s (~120.000 cols). I will try that out and I'll let you know about my results. The SVD interface sets a limit on the number of columns: #define NMAX 3000 /* bound on ncol, order of A */ (it's in infomap-nlp/svd/svdinterface/las2.c) I don't know whether this line is part of the original SVDPACKC package (which was developed at the University of Tennesse and not by the infomap project). It probably is. You can try increasing the limit and see if the singular value decomposition is still successful. Good luck! Beate |

Thanks David for jumping in. I heartily encourage and appreciate people taking the Infomap software into their own hands and answering questions, and I'm sure the other original developers from the project at CSLI agree. My latest and greatest excuse for being too busy to devote much attention to maintaining the software is my one week old daughter Elinor, who is sitting on my knee as I scribble a frantic message. So my availability isn't going to be increasing any time soon, that's for sure! I agree with the solutions you posted below, couldn't have done better myself. It's possible to set COLUMNS in the default-params file, I don't know of any flag that prevents the number from being greater than 2999. Nor do I know off hand whether the matrix format in memory is scalable enough to handle a full term-by-term matrix. But this is certainly the place to begin looking. Good luck, and thanks for using the software and contributing any insight. Hello, first of all: Thank you very much for making your software available. It spares me a lot of work! I have two questions concerning the model construction. 1. Is there a switch to allow upper case characters without modifying the code? Even though I have "A-Z" included in valid.chars list, all words are transformed to lower case. 2. Is there a reason why the maximum number of columns is set to 2999 ? I would like to try out squared termxterm matrices, as used by Reinhard Rapp (2003), who got excellent results in the TOEFL synonym test. Does anyone have experiences about the optimal number of columns? Thank you very much in advance ! Tonio |
