Hi Xochitl,
You need to find the prepare_corpus command and add the directory
containing it to your path. prepare_corpus is probably in
/usr/local/bin, unless you specified the "--prefix" or "--binprefix"
arguments to configure, in which case it'll be where you specified.
So you'll need to do something like:
$ export PATH=3D/usr/local/bin:$PATH
in bash, or
% setenv PATH /usr/local/bin:$PATH
in csh/tcsh. You'll probably want to add the appropriate version of
this to your login script, e.g. ~/.bashrc for bash.
Hope that helps.
Scott
P.S. Can you please subscribe to the infomap-nlp-users mailing list if
you haven't already, and post future questions there. I'll still get
them, but it'll give other people the chance to help as well, and make
the help offered available to others via the mailing list archives.

Hi Sverker,
Yes, I believe that the vectors *are* normalized post-SVD. I
don't know offhand where this happens; I'm CC'ing the
infomap-nlp-users list in the hope that someone else does. Otherwise
I'll try to figure this out when I get a chance... please prod me if
you haven't heard anything in a couple of days.

Hi Xochitl,
You should probably install gdbm, and its ndbm compatibility
library. If you tell me which operating system/distro you are using I
can probably give you more specific instructions.

Hi Xiaoyi,
Yes, this is a known issue with Infomap on 64-bit machines. I
believe it stems from the linear algebra library that Infomap uses to
perform Singular Value Decomposition (SVDPACKC).
I'd like to get around to fixing this eventually... if anyone out
there has a fix, please chime in.

Hi, I'm running Redhat Linux AS version 4 on and encountered the follow problem. infomap-build causes segmentation fault and crashed. I installed infomap on my laptop running fedora core 6, and I ran the infomap-build on the same set of data, there was no problem. I searched the infomap mailing list and found many people have posted the same problems, but there is no answers. The following lines document the problem, which is essentially the same thing many people have posted before. Please let me know if you have a wordaround or patched code that I can take advantage of. Dear Marie, I've seen this happen a few times with smaller corpora. I think that the basic reason is that sometimes the singular value decomposition "completes" with fewer values than you asked for. With smaller matrices, this is reasonably obvious - there's no point asking for a 100-dimensional simplification of a matrix that has fewer than 100 independent rows or columns. So the number of singular values can't exceed the rank of the matrix. I don't really understand what effect this has within the SVDPACK that infomap uses - all I've seen is the warning message, and that for smaller corpora, the reduced vectors often contain a lot of trailing zeros. But the models still work - it's a warning, not an error as such. Is this your experience or are you actually unable to search the models you create? Best wishes, Dominic On Feb 9, 2007, at 12:46 PM, Scott Cederberg wrote: > ---------- Forwarded message ---------- > From: Marie Gustafsson <mag...@ps...> > Date: Feb 9, 2007 4:26 AM > Subject: [infomap-nlp-devel] FEWER THAN EXPECTED SINGULAR VALUES > To: inf...@li..., > "inf...@li..."@smtp3.su.se > > > > Dear all, > > While infomap-build -s, during svd.interface I get this message: > > FEWER THAN EXPECTED SINGULAR VALUES > > Anyone who can help me solve this problem? > > Best regards, > Marie Gustafsson > > > > ================================================== > Building target: /home/sverker/infomap_models/test22/left > Prerequisites: /home/sverker/infomap_models/test22/coll > /home/sverker/infomap_models/test22/indx > Tue Jan 23 01:18:31 PST 2007 > .................................................. > cd /home/sverker/infomap_models/test22 && rm -f svd_diag left \ > rght sing > cd /home/sverker/infomap_models/test22 && svdinterface \ > -singvals 100 \ > -iter 100 > > This is svdinterface. > > Writing to: left > Writing to: rght > Writing to: sing > Writing to: svd_diag > Reading: indx > Reading: indx > Reading: coll > > FEWER THAN EXPECTED SINGULAR VALUES > .................................................. > Finishing target: /home/sverker/infomap_models/test22/left > ================================================== > > > ================================================== > Building target: /home/sverker/infomap_models/test22/wordvec.bin > Prerequisites: /home/sverker/infomap_models/test22/left > /home/sverker/infomap_models/test22/dic > Tue Jan 23 01:18:31 PST 2007 > .................................................. > encode_wordvec \ > -m /home/sverker/infomap_models/test22 > Opening File for "r": > "/home/sverker/infomap_models/test22/left" > Opening File for "w": > "/home/sverker/infomap_models/test22/wordvec.bin" > Reading the dictionary... > Opening File for "r": > "/home/sverker/infomap_models/test22/dic" > Initializing row indices...Done. > .................................................. > Finishing target: /home/sverker/infomap_models/test22/wordvec.bin > ================================================== > > > ---------------------------------------------------------------------- > --- > Using Tomcat but need to do more? Hi
I am having problem starting using infomap. In particular i get an "fsign"=
=20
error during exectuion of "coll". Do you know what the problem is?
I would really appreciate help getting this software running, because my=20
research progress is dependent on it!!!!!
The output from infomap-build is below:
Is this an installation problem? I am not confident that i did the=20
configure command correct, i did get the following 'no' following the=20
configure command (I pasted all output during installation below):
checking whether we are cross compiling... no
checking ndbm.h usability... no
checking ndbm.h presence... no
checking for ndbm.h... no
checking whether stat accepts an empty string... no

Hi, Happy new year everyone. I'm a PhD student working on biomedial=20 literature mining at the University of Edinburgh. I'd like to run=20 Infomap and retreive about 500 documents. I tried "associate -d -n 500=20 -t -c model/ query" and I got the following message: ********************************************* Number of neighbors can be at most 200; printing 200. (Edit associate.h and recompile to change.) ********************************************* I then modified associate.h accordingly and tried to compile gcc=20 associate.c, I got: It looks like it is the svdinterface command that is producing the seg
fault. To narrow down further from there, try using the GNU debugger
(gdb) and running svdinterface by hand from within gdb.
This command must be run from within the Infomap "working
directory"... from your output below it looks like this directory is
/disk/global1/marieg/infomap_models/ad/. Change into that directory,
then do the following:
[marieg@docenten /disk/global1/marieg/infomap_models/ad]$ gdb svdinterface
...
(gdb) run -singvals 100 -iter 100
...
Program received signal SIGSEGV, Segmentation fault.
0x ....
(gdb) bt
#0 0x...
#1 ....
...
(gdb) q
The program is running. Exit anyway? (y or n) y
[marieg@docenten /disk/global1/marieg/infomap_models/ad]$
Copy the entire output from gdb (most important is the backtrace
generated by the bt command, but you may as well include everything).
I'll take a look at that and see what I can make of it.
Also, what operating system (and version) are you running?
