Check this out:
1. just press <win>+<tab> keys in Win 7 (probably Vista have the same problem).

HeidiSQL missed in Windows 7 flipper (win-tab programs switcher), but appeared in the switcher (alt-tab).

I think it must be in the flipper too.

MySQL Server version: 5.0.51b @localhost

    I just found that if you have minimized and restored the main window of HeidiSQL once, it suddenly shows up in Flip3d. But I don't know how to fix the first part.     The above mentioned fix is not required in the used compiler version. I have just set Application.MainformOnTaskbar := True which seems to fix the invisibility.

    MainformOnTaskbar was disabled in [r4371], to fix issue #2640. I just found a way to fix work around that issue in a different way, and activated MainFormOnTaskBar again, so Flip3D is usable again.
