I can't replicate this behavior either with the current cvs version.
Yes, if you close the plot window then you need to type ctrl-C to exit the 
pause-for-mouse state.  But this doesn't kill gnuplot, it just returns to the
command line.

Could you please give me an exact sequence of commands and
events to try using the current cvs version?
