I may have answered that elsewhere, but for the record: that's because the
default build of 3.8j didn't enable either of the two speed-ups of the
hidden3d code, which has been completely rewritten since 3.7.
 
Build your own binary of version 4.0 and check out the configure option
--enable-h3d-quadtree, and this should improve by quite a bit.
