Is it possible for the gnuplot to read numbers in scientific notation for plotting dots in a graph? Is it necessary to specify that the numbers to read are going to be written using that format?

Yes.  gnuplot reads data in the standard format printed and accepted by 
the C programming language, i.e. 1.234e-56 style.

If you could tell us what the difference between what
you quoted as "computer notation" and "standard scientific notation" is,
maybe somebody might be able to answer you with more certainty than
I'm going to.

The only possible answer is: read "help format" for yourself and see if 
anything you see there matches what those journals want.  And make sure 
you understand the difference in capabilities between various gnuplot 
terminal drivers.

Like, 10^{-3} vs 1e-3...
If the plot is for scientific publication, I guess a postscript terminal  
would work nicely (or maybe a PNG). Don't try a snapshot of your Xwindow, 
that'd be ugly

Just like HB said: check the help on a PS terminal.

As an example, the line
set ylabel 'TDP [{/Symbol m}g.l^{-1}]' 0.5,0 font "TimesBold, 18"
gives nice results on an enhanced postscript terminal
