This is my configuration:

Eclipse 3.6.2
Eclipse CC plugin 2.3.4
ClearCase 7.1.2.8
Snaphot view
Windows 7 64b

If I disable "Prompt for comment on checkin" in the preferences page I still have a window that opens and asks for comment on every checkin.
