I was able to reproduce the problem. It should work when there is only one crop rectangle per page, i.e. number of pages stays the same.

Same with me. Source file was ftp://ftp.stack.nl/pub/users/dimitri/doxygen_manual-1.7.6.1.pdf.zip. Briss opened showing two facing pages with a crop rectangle in each. I removed the crop rectangle on the right page, adjusted the one on the left, copied it and pasted it into the right so they'd be the same. The resulting PDF looks great, but the links don't work (tool tip on rollover says "Go to page (null)" in OS X Preview).
