It's probably a bit galling to see yet another old-style implementation... oh well, hopefully it's a first step to an implementation of something modern. Speaking of which, have you had a look at the Sashimi project? (http://cvs.sourceforge.net/cgi-bin/viewcvs.cgi/sashimi/) - it's an effort out of the Institute for Systems Biology to put together an XML schema for raw MS data. My company (www.insilicos.com) is helping out by providing a viewer for the mzXML format, I may add ANDI netCDF input as well (the ANDI work is actually for a research grant, but it's easy to throw it in to the viewer). It might be good if these XML efforts were combined somehow - extending the schema for more than raw data, etc. Jimmy Eng is the guy to contact there - or perhaps you already have. Just FYI, anyway.
