Phylogenetic Representativeness is a method for estimating adequacy of taxon sampling for phylogenetic studies. Through a series of statistics generated by PhyRe, it is possible to evaluate taxon coverage within a given group.

Como técnico en informática en un Instituto de Física con el tiempo surgió la necesidad de tener que crear distintas piezas de software para ir resolviendo situaciones diarias. En este proyecto iré agregando pequeños programas en Python 2.7 que voy escribiendo para dar soluciones a algunos de los problemas que surgen día a día en el laboratorio, como ser comunicación con algunos dispositivos o rutinas para ordenar o modificar datos de forma recursiva algunos cálculos matemáticos, creación de gráficas etc. La finalidad principal del proyecto es poder poner a disposición de aquel que lo necesite mi trabajo tanto dentro del Instituto donde trabajo como fuera del mismo. Asi como tambien recibir la mayor cantidad de criticas, consejos e ideas posibles para poder mejorar mi trabajo. Podrán ver que parte de los programas están mas documentados que otros tratare de ir poniéndome al día comentando el código y escribiendo la documentación de los distintos scripts.

A new algorithm for extracting roof tops was developed. Using the assumption that roof tops are planar in construction, a new approach was developed using volume of point clouds to determine whether a cluster contains planar points. This approach yields very promising results and with attention applied to its weaknesses, should provide another algorithm which can rival currently available roof top detection methods.

Plotmeister is a data exploration tool. It parses your ASCII data and generates a simple (text-based) table format. You can modify this table and eventually create nice looking figures.

Plouf is a set of algorithms that solve partial differential equations on sets of connected points. Emphasis is on fluid mechanics and plasma flows.

Given the peptides (T-cell epitopes) PolyCTLDesigner selects flanking sequences to optimize TAP-binding and joins resulting oligopeptides into a polyepitope in a way providing efficient liberation of potential epitopes by proteasomal and/or immunoproteasomal processing and minimizing the number of junctional epitopes. For constructing polyepitopes PolyCTLDesigner utilizes known amino acid patterns of proteasome cleavage and TAP-binding specificity. PolyCTLDesigner is also able to choose antigenic peptides covering selected HLA repertoire with desired redundancy rate. Given the antigen sequences PolyCTLDesigner is also able to select T-helper epitopes. For predicting T-cell epitopes it uses TEpredict.
