    Kinannote identifies and classifies protein kinases in a user-provided fasta file using an HMM derived from serine/threonine protein kinases, a position specific scoring matrix derived from the HMM, and comparison with a local version of the curated kinase database from kinase.com.     Integrated pipeline for HT miRNA-Seq data analysis

    ...The analytical workflow can be challenging for the continuous interventions by the operator, a critical factor when large numbers of datasets need to be analyzed at once. To allow a flexible and comprehensive analysis of smallRNA-Seq data we designed a novel modular pipeline, called iMir, integrating multiple open source modules and resource in an automated workflow, devising different statistical approaches to analyze data rigorously. iMir comprises also a Graphical User Interface (GUI), so that the pipeline is particularly suited for biologist and early stage bioinformaticians and produces both graphics and text outputs.

    modDFS

    Find whether a KEGG module is complete in a proteome

    Given module definitions and reaction information based on a KEGG database, modDFS does a depth first search to find whether a set of KOs are sufficient for completion of a module. For cases where only 1 absent KO would've been enough for module completion, that module is reported to be complete(only lenient). For cyclic modules, completion is defined as having all the module reaction steps present. Again, lenient completion cases are reported. Also, all absent reactions are reported so that a manual inspection of completion can be done for modules that are parially cyclic.

The 3rd party tools are SIFT, Polyphen2, SNPs&GO and Mutation Assessor. The package also provides a series of Perl modules and scripts to assist in the preparation of data. The modules can be used to build custom tools and pipelines, whereas the scripts provide basic executable implementations based on the modules.
