    Collective Mind Technology

    Collective Mind Technology

plugin-based framework for systematic and reproducible experimentation

New version moved to http://github.com/ctuning/ck Collective Mind framework (cM) is an open-source plugin-based schema-free repository and infrastructure for collaborative, systematic and reproducible research and experimentation. This 3rd version (started in 2006) helps to implement, preserve, share and reproduce the whole experimental setup as connected modules and data. cM uses crowdsourcing to leverage knowledge and computational resources of multiple users. For example, it includes multi-objective GCC, LLVM and ICC auto-tuning scenarios using shared benchmarks, codelets, data sets, tools, and combined with classification and predictive models. cM includes OpenME interactive interface to open up and expose internals of various third-party tools such as GCC, LLVM, run-time systems, etc. and connect them to cM through dynamic plugins that allows online analysis and tuning of programs and architectures. ...

    iMir

Integrated pipeline for HT miRNA-Seq data analysis

...The analytical workflow can be challenging for the continuous interventions by the operator, a critical factor when large numbers of datasets need to be analyzed at once. To allow a flexible and comprehensive analysis of smallRNA-Seq data we designed a novel modular pipeline, called iMir, integrating multiple open source modules and resource in an automated workflow, devising different statistical approaches to analyze data rigorously. iMir comprises also a Graphical User Interface (GUI), so that the pipeline is particularly suited for biologist and early stage bioinformaticians and produces both graphics and text outputs.

    ThermV

    Comprehensive thermal analysis software package

...It offers new algorithm for concurrent peak deconvolution at different heating rates and provides full kinetic analysis of these data, including isoconversional methods for Ea, determination of reaction model and full kinetic triplet, Avrami coefficients, and dimensionality of crystal growth for reactions in the solid state. The project is currently in alpha stage, where individual modules will be provided for data analysis. The modules for peak deconvolution, peak profile analysis and determination of Ea and lnA will be provided first. Full GUI will be provided in beta stage. Due to computational limitations, the code is partly programmed in Python and partly in R. Python code will eventually be fully integrated into GUI. ...

    RCLcalculators

RCL, a simulator for Texas Instrument calculators from the 70's.

Calculators became available in the early 70's, soon after the integrates circuits, and several companies were competing with each other for a share of this market. Texas Instruments was one of the bigger companies producing calculators. With RCL it is possible to recreate the TI calculators, strating with the Ti59e, with 960 program steps and a persistant memory (a combination of the the Ti58C and the Ti59). RCL offers any person interested in the ancient ones in calculators (more...

    HRDAG

    Framework for Hierarchical Graph Decomposition

This is a framework used to decompose hierarchical graphs, i.e.,graphs which were created from or contain a hierarchy of modules. Each module is reused several times in the hierarchy. This may be useful to reverse-engineer human constructs like electronic equipment, manufactured machines, or bureaucratic hierarchies; but also to decompose natural constructs like gene-relation or protein-relation nets.

    modDFS

Find whether a KEGG module is complete in a proteome

Given module definitions and reaction information based on a KEGG database, modDFS does a depth first search to find whether a set of KOs are sufficient for completion of a module. For cases where only 1 absent KO would've been enough for module completion, that module is reported to be complete(only lenient). For cyclic modules, completion is defined as having all the module reaction steps present. Again, lenient completion cases are reported. Also, all absent reactions are reported so that a manual inspection of completion can be done for modules that are parially cyclic.

An easy way to remerber NIM logic

...It edit different project, connect modules with wires and edit the parameters of those modules. The other part of the sofware is an utility. It edits the modules which will be used for the projects or create them if they aren't in the database yet. The Secret of NIM is a all-in-one software, easy to use and very helpful for saving the wiring of an experiment. But it can't do the logic itseft, it allows only a visualisation of the logic.
