    PhEq_bootstrap

FDA's f2 computation with bootstrap technique

...The use of statistical bootstrap technique allows to implement confidence interval (CI) into the f2 coefficients resulting in overcoming of their major drawback in the original metrics. The algorithm provides possible “worst case scenario” of f2 values, thus supporting claim about pharmaceutical equivalence. The target users are researchers from industry and academia dealing with pharmaceutical equivalence problem. The software is Open Source. It was developed in Lazarus environment, therefore source code is available in ObjectPascal.

    MQ Dataset Generator

    MQ Dataset Generator

    Dataset Generator

Evaluation of methods/software is considered as a very important procedure for any user who wants to know the actual performance of a scientific tool. For the implementation of such evaluation procedure several test cases - scenarios shall be run. Obtaining the necessary test data sets can be an obstacle due to both privacy issues and also the time and cost associated with collecting multiple instances of a diverse set of data sources. An efficient alternative is the design and use of...

    JBernstein

    JBernstein

JBernstein: Exploration techniques for non-linear constraint checking

JBernstein is a tool implemented in Java that enables to check whether a polynomial constraint holds for all variables within their domain. It is mainly used in the verification or synthesis of cyber-physical systems where the system model is nonlinear. The tool also supports specifications in assume-guarantee style. The underlying algorithm is based on a translation to Bernstein polynomials, and several optimization techniques are implemented to ensure efficiency. Concerning performance,...

    ExactCalc

Software for exact computing based on interval arithmetic.

1/3 is not 0.33. Pi is not 3.14. Actually 1/3 is in interval [0.33, 0.34] and pi is in interval [3.14, 3.15]. During computation truncating error is accumulating. At end of computation it is needed to know real boundaries of result. The solution is given by interval arithmetic. Simply speaking, because 1/3 is in interval [0.33, 0.34] and 1/7 is in interval [0.14, 0.15], value 1/3 - 1/7 must be in [0.18, 0.2]. Computation can be arbitrary long and complex but interval arithmetic gives...

    ciGen

    ciGen

ciGen is a short C++ code to generate cohesive interface elements.

...It can read Gmsh (http://geuz.org/gmsh/) or ABAQUS input files and write the mesh to any format such as ABAQUS and jive (http://www.dynaflow.com/en_GB/jive.html). The code was written by VP Nguyen (google scholar link: http://scholar.google.com/citations?user=jCqqCAoAAAAJ&hl=en) when he was at TU Delft and the algorithm is described in the article VP Nguyen, "An open source program to generate zero-thickness cohesive interface elements", Advances in Engineering Software, 2014(74), 27--39. The code was compiled in Ubuntu/Mac OS (a gnu makefile is provided) and Windows (Microsoft Visual Studio). You have to install the library Boost (http://www.boost.org) first.

    JCycles

[frozen] A library for computing cycles in graphs or in Java code.

[This project is frozen, but has an offspring with more features: https://github.com/jeffhain/jadecy ] JCycles provides treatments to compute cycles, or just strongly connected components, in directed graphs in general, or in classes or packages dependencies graphs parsed from class files (major version <= 51, else does best effort). It uses Tarjan's algorithm for SCCs, and Johnson's for cycles, with continuations instead of recursion, which allows to handle large graphs (<...

    MIT SPHERES Simulation (Release)

    MIT SPHERES Simulation (Release)

MIT's spacecraft simulator for control algorithm development

The SPHERES simulation is designed to support most software-related aspects of single- and multi-satellite SPHERES operations. The simulation code base consists of simulated versions of most of the SPHERES core flight code and additional code that simulates dynamics, communications, and other environmental interaction. The simulation is particularly valuable during the early stages of algorithm development and implementation as an aid in accelerating the learning curve for any Guest Scientist for SPHERES. ...

    PyGAO

    Genetic Algorithm Optimization for Python

A simple interface for performing genetic algorithm optimization for numerical problems. I am starting with a stripped-down version, where a solution can be described using a single vector of float numbers. Eventually, I will expand to more generic data structures and add multiple-species search options. For the time being, I have no plans of developing a GUI. For now, this is strictly a computational module.

    GENIE (GEne-geNe IntEraction)

GPU based Parallel Gene-Gene Interaction Analysis

Gene-gene interaction in genetic association studies is computationally intensive when a large number of SNPs are involved. Most of the latest Central Processing Units (CPUs) have multiple cores, whereas Graphics Processing Units (GPUs) also have hundreds of cores and have been recently used to implement faster scientific software. However, currently there are no genetic analysis software packages that allow users to fully utilize the computing power of these multi-core devices for genetic interaction analysis for binary traits. ...

    bioluminescence

A java library for polymorphic genome assembly.

Bioluminescence is a java library for facilitating de novo genome assembly in the context of reads sampled from a single highly-polymorphic diploid individual. Bioluminescence implements a novel algorithm which uses an artificial neural network to classify contigs in a genome assembly as haplotype-specific or not-haplotype-specific. It then uses this information to partition the original input read set into two subsets, each of which has been enriched for one of the haplotypes. Initial...

    PPSeq: Parallel NGS Analysis

Parallel Processing for Next-Generation Sequencing (NGS) Analysis

High-throughput next generation sequencing (NGS) technology has quickly emerged as a powerful tool in many aspects of biomedical research. However, along with its rapid development, the data magnitude and analysis complexity for NGS far exceed the capacity and capability of traditional small-scale computing facilities, such as multithreading algorithms on standalone workstations. To address this issue, here we present a solution using the ever-increasing supply of processing power by massive...

    hrefinder

Detection of homologous recombination events from SNP data

This software detects homologous recombination events (HREs) from SNP data. Based on SNP alleles calls and locations, it breaks the genomes into locally colinear blocks, and looks for cases where SNPs do not agree with the vertical pattern of inheritance in a phylogeny. It applies a dynamic programming algorithm to model whether changes within a block are likely a result of mutations, sequencing errors, or HRE.

    GenNon-h

    Simulating non-homogeneous multiple sequence alignments

A number of software packages are available to generate DNA MSAs evolved under continuous-time Markov processes on phylogenetic trees. On the other hand, methods of simulating the DNA MSA directly from the transition matrices do not exist. Moreover, existing software restricts to the time-reversible models and it is not optimized to generate nonhomogeneous data (i.e. placing distinct substitution rates at different lineages).
