    gVirtualXRay

    gVirtualXRay

Virtual X-Ray Imaging Library on GPU

gVirtualXRay is a C++ library to simulate X-ray imaging. It is based on the Beer-Lambert law to compute the absorption of light (i.e. photons) by 3D objects (here polygon meshes). It is implemented on the graphics processing unit (GPU) using the OpenGL Shading Language (GLSL). SimpleGVXR is a smaller library build on the top of gVirtualXRay. It provides wrappers to Python2, Python3, R, Ruby, Tcl, C#, Java, and GNU Octave.

    BayesRate

    BayesRate

    Bayesian estimation of diversification rates

BayesRate is a program to estimate speciation and extinction rates from dated phylogenies in a Bayesian framework. The methods are described in: Silvestro, D., Schnitzler, J. and Zizka, G. (2011) A Bayesian framework to estimate diversification rates and their variation through time and space. BMC Evolutionary Biology, 11, 311 Silvestro D., Zizka G. & Schulte K. (2014) Disentangling the effects of key innovations on the diversification of Bromelioideae (Bromeliaceae). Evolution, 68, 163-175.

    NGSbinningpytools

Python tools for binning NGS scaffolds to various genomes.

Next generation sequencing has opened new avenues for sequencing prokaryotes which were difficult or either impossible to culture. Now, it is possible to sequence all organisms present in a metagenomic community. However, a critical problem is to determine the host organism for each genomic fragment present in the dataset. This project provides the computational tools for assigning the organismal identity for each genomic scaffold in the given dataset. For more detailed documentation please...

    jrdistribution

    jrdistribution

Combines R console with GUI for analysis of probability distributions.

JRdistribution project is an attempt to combine a convenient GUI with the power of R language to compute probability distributions' parameters. We provide a dozen of probability distributions which you can analyze changing their parameters using both graphical interface and R console. Using the menu, any time you can get some useful output, e. g. expected value or probability density plot. You are also able to perform more complex computing being provided R console waiting for your orders.GUI...

    Pop-seq

Population simulator to solve next generation sequencing questions

Pop-seq is a perl based simulation tool, for generating any kind of mapping population using an user defined recombination landscapes. Combined with the Seq-sim tool you can generate pooled or bar-coded next generation sequencing biased outcomes. This tool were used to solve reappearing question in a experimental design (e. g. of how many plants or sequencing depth is advisable in a back crossed or out crossed scenario )
