    TIGRE

    TIGRE

TIGRE: Tomographic Iterative GPU-based Reconstruction Toolbox

TIGRE is an open-source toolbox for fast and accurate 3D tomographic reconstruction for any geometry. Its focus is on iterative algorithms for improved image quality that have all been optimized to run on GPUs (including multi-GPUs) for improved speed. It combines the higher-level abstraction of MATLAB or Python with the performance of CUDA at a lower level in order to make it both fast and easy to use. TIGRE is free to download and distribute: use it, modify it, add to it, and share it. Our aim is to provide a wide range of easy-to-use algorithms for the tomographic community "off the shelf". We would like to build a stronger bridge between algorithm developers and imaging researchers/clinicians by encouraging and supporting contributions from both sides to TIGRE.

    Orbit Determination Toolbox (ODTBX)

    Orbit Determination Toolbox (ODTBX)

Advanced mission simulation and analysis tool

The Orbit Determination Toolbox (ODTBX) is developed by the Navigation & Mission Design branch at NASA Goddard Space Flight Center as an advanced mission simulation and analysis tool used for concept exploration, proposal, early design phase, and/or rapid design center environments. ODTBX functions and utilities are combined in a flexible architecture that allows for modular development of navigation algorithms and simulations. The core ODTBX functionality is realized through a set of estimation commands that incorporate Monte Carlo data simulation, linear covariance analysis, and measurement processing at a generic level.

    AnaSP

    AnaSP

AnaSP, a MATLAB software suite to ANAlyse SPheroids' features

Today, more and more biological laboratories use 3D cell cultures and tissues growth in vitro as model of in vivo tumours and metastasis. However, a lack of methods for quantitative analysis, limits the usage of spheroids as model for routine experiments. AnaSP is a suite tool for automatic analysis of morphological parameters of spheroids starting by brightfield images manually acquired with a standard widefield microscope. AnaSP is distributed as an open source software tool, and its modular architecture and graphical user interface make it attractive also for non-Computer Scientist people, and suitable for both high content screenings and occasional spheroid-based experiments. Please, when using AnaSP, cite: "F. Piccinini, AnaSP: a software suite for automatic image analysis of multicellular spheroids. Computer Methods and Programs in Biomedicine, 119(1):43-52, 2015." Requirements: MATLAB R2022a or later versions.

    Quaternion toolbox for Matlab

Quaternion and octonion toolbox for Matlab

Quaternion toolbox for Matlab is a toolbox that extends Matlab to handle matrices of quaternions with real and complex components. Many Matlab operators and functions are overloaded to work for real quaternion and complexified quaternion matrices. Version 2 of the toolbox adds support for octonions. Version 3 adds symbolic computation with quaternions, provided that you have the Symbolic Math Toolbox (if you don't the numeric functionality will still work).

FEATool Multiphysics - FEA & CFD Toolbox

FEATool Multiphysics - FEA & CFD Toolbox

FEATool Multiphysics is an easy-to-use FEA and CFD Simulation Toolbox

FEATool Multiphysics (https://www.featool.com) is a fully integrated toolbox for computer aided engineering CAE, finite element analysis & fluid dynamics simulations. With a very easy-to-use GUI, anyone is now able to quickly set up and perform large scale dynamical and complex engineering physics simulations, with coupled fluid flow, heat transfer, structural mechanics, chemical transport, and electromagnetics effects, without having to learn complex programming. In addition to built-in CAD and pre/post-processing, automatic mesh generation, and multi-physics solvers, FEATool also seamlessly integrates the state-of-the-art OpenFOAM [1], SU2, and FEniCS CFD and FEA solvers. Moreover, native itegration with MATLAB and Python allows advanced simulation scripts and programmatic use cases such as in AI and machine learning [2]. SmoothLife

    SmoothLife

A generalization of Conway's Game of Life

Conway's Game of Life is generalized to a continuous domain. OpenGL and GLSL shaders are used for real-time 2D and 3D graphics. Time stepping is done via a real to complex FFT based convolution operation. There are also two deliberately simple test implementations in FreeBasic and Matlab. A 2D version on a sphere shows that it is really not dependent on the underlying grid.

    Eventer

    Eventer

Rapid, unbiased, reproducible analysis of synaptic events

Eventer is a programme designed for the detection of spontaneous synaptic events measured by electrophysiology or imaging. The software combines deconvolution for detection, and variable length template matching approaches for screening out false positive events. Eventer also includes a machine learning-based approach allowing users to train a model to implement their ‘expert’ selection criteria across data sets without bias. Sharing models allows users to implement consistent analysis procedures. The software is coded in MATLAB, but has been compiled as standalone applications for Windows, Mac and Linux. Please visit the official Eventer website for more info https://eventerneuro.netlify.app/ While the paper is in preparation, please cite as; Winchester, G., Liu, S., Steele, O.G., Aziz, W. and Penn, A.C. MAT-MECAS

    MAT-MECAS

    Cell impedance analysis software.

MAT-MECAS is used for calculation of impedance parameters of a cell from recorded current responses elicited by bipolar voltage stimuli in a whole-cell patch-clamp experiment. The calculations are based on a FFT deconvolution procedure and on approximation of the reconstructed currents with a theoretical function. The impulse response of the signal path is necessary for the calculations. Read manual first! For testing MAT-MECAS we provide a sample data along with sample stimulation protocols.

    GVAR

    GVAR

The GVAR Toolbox 1.1 is designed for the purpose of GVAR modelling.

The GVAR Toolbox was originally launched in December 2010 with the release of version 1.0, sponsored by the European Central Bank. Version 1.1 was released in July 2011 and is available to download, free of charge, from this website. Derived from Dr. L.Vanessa Smith's project Exploring International Economic Linkages Using a Global Model, the GVAR Toolbox 1.1 is the second release of a collection of MatLab procedures with an Excel-based interface, designed for the purpose of GVAR modelling. The GVAR modelling approach provides a general yet practical global modelling framework for the quantitative analysis of the relative importance of different shocks and channels of transmission mechanisms. This makes it a suitable tool for policy analysis, although it has been used in a number of other contexts, including analysing credit risk and evaluating the UK entry into the Euro. The GVAR Toolbox 1.1 is primarily tailored to policy analysis and forecasting.

    xfemm

Cross platform electromagnetics finite element analyisis based on FEMM

Cross platform electromagnetics finite element analysis code, with very tight integration with Matlab/Octave. Development of xfemm now takes place on Github here: https://github.com/REOptimize-Systems/xfemm xfemm is a refactoring of the core algorithms of the popular Windows-only FEMM (Finite Element Method Magnetics, www.femm.info) to use only the standard template library and therefore be cross-platform. The codes can be used as a library, standalone executables, or through the advanced Matlab/Octave interface, which uses direct data exchange at the memory level rather than the original FEMM ActiveX or file-based interface, for much improved communication speed. If you use xfemm, particularly for industrial work, but also academic, it will be greatly appreciated if you could write an email stating this and how it has supported your work. This is a low-cost way to ensure further development and maintenance will continue!
