    GRAMPC

    A gradient-based augmented Lagrangian framework for embedded NMPC

    GRAMPC is a nonlinear MPC framework that is suitable for dynamical systems with sampling times in the (sub)millisecond range and that allows for an efficient implementation on embedded hardware. The algorithm is based on an augmented Lagrangian formulation with a tailored gradient method for the inner minimization problem. GRAMPC is implemented in plain C with an additional interface to C++ and MATLAB/Simulink. The basic structure and usage of GRAMPC are described in the documentation that comes along with the source files. More details about the algorithm and its performance can be found in the corresponding article published in Optimization and Engeneering. Journal paper available here: http://www.sciencedirect.com/science/article/pii/S2352711016300280 TauFactor is a MatLab application for efficiently calculating the tortuosity factor, as well as volume fractions, surface areas and triple phase boundary densities, from image based microstructural data. The tortuosity factor quantifies the apparent decrease in diffusive transport resulting from convolutions of the flow paths through porous media. TauFactor calculates this value using an over relaxed finite-different approach. This tool provides a fast computational platform applicable to the big datasets (>10^8 voxels) typical of modern tomography, without requiring high computational power.

    The STK is a (not so) Small Toolbox for Kriging. Its primary focus in on the interpolation / regression technique known as kriging, which is very closely related to Splines and Radial Basis Functions, and can be interpreted as a non-parametric Bayesian method using a Gaussian Process (GP) prior. The STK also provides tools for the sequential and non-sequential design of experiments. Even though it is, currently, mostly geared towards the Design and Analysis of Computer Experiments (DACE), the STK can be useful for other applications areas (such as Geostatistics, Machine Learning, Non-parametric Regression, etc.).

Version 2 also includes code that facilitates combining localization data from two spectral channels using a locally-weighted quadratic 3D registration function Features - Double-Gaussian estimator is calibrated via an axial scan of bright immobile fluorescent emitters (e.g. beads) - DH localization is performed through template matching and subsequent double Gaussian fitting - Tiff stacks of SM images are analyzed using template matching followed by double-Gaussian fitting to extract estimates of the molecule positions - Two spectral channels are registered by generating a locally-weighted quadratic mapping function from control point pairs

    An Efficient Binary data Format

    EBF, which stands for Efficient Binary Format, is a binary file format for reading and writing binary data easily. Reading writing routines are currently available in C,C++,Fortran,Java, Python, IDL, MATLAB. A program called ebftkpy which has a set of utility functions to work with the .ebf files , e.g., viewing the contents and getting a summary, is also provided. The EBF specification is designed to be concise and easy to understand to make it easier for others to write their own code if needed. It is also designed to simplify the programming of input output routines in different programming languages. In a nutshell an EBF file is a collection of data objects. Each data object is specified by a unique name and a single file can have multiple data objects. Each data object is preceded by a meta-data or header which describes the binary data associated with it. Among other things, this header allows the files to be portable across systems with different endianess.

    A shared memory parallel sparse matrix library including Sparse BLAS.

    librsb is a library for sparse matrix computations featuring the Recursive Sparse Blocks (RSB) matrix format. This format allows cache efficient and multi-threaded (that is, shared memory parallel) operations on large sparse matrices. The most common operations necessary to iterative solvers are available, e.g.: matrix-vector multiplication, triangular solution, rows/columns scaling, diagonal extraction / setting, blocks extraction, norm computation, formats conversion. The RSB format is especially well suited for symmetric and transposed multiplication variants. On these variants, librsb has been found to be faster than Intel MKL's implementation for CSR. Most numerical kernels code is auto generated, and the supported numerical types can be chosen by the user at build time. librsb implements the Sparse BLAS standard, as specified in the BLAS Forum documents.
