These R packages are developed for data analysis of PK/PD modeling & simulation, bioequivalence/bioavailability (BE/BA), drug stability, in-vitro and in-vivo correlation (ivivc), as well as therapeutic drug monitoring (TDM).

TXM is a free and open-source cross-platform Unicode & XML based text/corpus analysis environment and graphical client, supporting Windows, Linux and Mac OS X. It can also be used online as a J2EE standard compliant web portal (GWT based) with access control built in. SPINA is software for determining constant structure parameters of endocrine feedback control systems from hormone levels obtained in vivo. The first version of this cybernetic approach allows for evaluating the functional status of the thyroid gland, i.e. thyroid's secretory capacity (GT or SPINA-GT) and sum activity of peripheral deiodinases (GD or SPINA-GD). A second version has been developed for insulin-glucose homeostasis. It delivers the secretory capacity of pancreatic beta cells (SPINA-GBeta), an estimate for the insulin receptor gain (SPINA-GR) and a static disposition index as a measure for the loop gain of the feedback loop (SPINA-DI). Both implementations of SPINA have been validated in clinical studies on the basis of large cohorts.

The hsdar package contains classes and functions to manage, analyse and simulate hyperspectral data. These might be either spectrometer measurements or hyperspectral images through the interface of rgdal.

phcfM is an R package for modelling anthropogenic deforestation. It was named after the REDD+ pilot-project 'programme holistique de conservation des forêts à Madagascar'. phcfM includes two main functions: (i) demography(), to model the population growth with time in a hierarchical Bayesian framework using population census data and Gaussian linear mixed models and (ii) deforestation(), to model the deforestation process in a hierarchical Bayesian framework using land-cover change data and Binomial logistic regression models with variable time-intervals between land-cover observations. The two functions use embedded Gibbs samplers written in C++ with the Scythe statistical library to reduce computational time.

BigBang/Horizon is a proteomics data analysis pipeline with focus on the shotgun LC/MSMS workflow.

Metagenomics yields enormous numbers of microbial sequences that can be assigned a metabolic function. Using such data to infer community-level metabolic divergence is hindered by the lack of a suitable statistical framework. Here, we describe a novel hierarchical Bayesian model, called BiomeNet (Bayesian inference of metabolic networks), for inferring differential prevalence of metabolic networks among microbial communities. To infer the structure of community-level metabolic interactions, BiomeNet applies a mixed-membership modelling framework to enzyme abundance information. The basic idea is that the mixture components of the model (metabolic reactions, subnetworks, and networks) are shared across all groups (microbiome samples), but the mixture proportions vary from group to group. Through this framework, the model can capture nested structures within the data. BiomeNet is unique in modeling each metagenome sample as a mixture of complex metabolic systems (metabosystems).

I Ching offers an idea to summary the world by constructing functional mappings in finite groups. Much of ancient Chinese natural and social science grew from its concepts as root. The derived theories like "Eight Diagrams", "Five Elements" became the foundation of nearly all academic fields in acient Chinese. As a result, the theories are also the high concentration of many practical and statistical experience in China during her thousands-of-year history. This project tries to realize these algorithms with statistical programming. Overcoming the long span has important meanings. First, we can verify the validity of algorithm with big data. Second, we can put them into unprecedented wide application in the age of data. Third, the unique inspection of I Ching that linked "all the universe" open new eyes for us in thought and methodology about interdisciplinary use of data. This program is open-source for human. A simple user interface to the R software environment. It is designed for people new to R and provides the user with easy access to their variables and data along with pointers to the most basic commands. It also allows for multiple people to share data across different sessions on different machines. In this way it also offers a collaborative environment for people to work together in remote locations.

EnvStats is an R package for environmental statistics. It is the open-source successor to the commercial module for S-Plus© called "EnvironmentalStats for S-Plus", which was first released in April, 1997. The EnvStats package, along with the R software environment, provides comprehensive and powerful software for environmental data analysis. EnvStats brings the major environmental statistical methods found in the literature and regulatory guidance documents into one statistical package, along with an extensive hypertext help system that explains what these methods do, how to use these methods, and where to find them in the environmental statistics literature. Also included are numerous built-in data sets from regulatory guidance documents and the environmental statistics literature. EnvStats combined with other R packages (e.g., for spatial analysis) provides the environmental scientist, statistician, researcher, and technician with tools to “get the job done!”

Excelsi-R is an Excel add-in that allows Excel spreadsheets to harness the power of the R statistical language by connecting to a running R process. R does not need to be installed on the computer running Excel, but it does require access to an R instance running Rserve (which can be on a remote computer). It supports incorporating R plots and graphs in an Excel workbook.
