    Perform short reads mapping

    NNmapper constructs reference reads library and calculates the Euclidean distances between library reads and query reads. NNmapper can map a query read (1) to the library read that gives the smallest distance (most similar), (2) to the library read that gives the smallest distance while the distance is smaller than a threshold, or (3) all library reads that have distances smaller than threshold.     ...We suggest a workflow in which genes of interest are first identified from previous studies and publicly available datasets of functional gene annotation. Once a list of candidate genes has been identified, their sequences are selected from the reference genome. These sequences are used as a query during a BLAST search of the unannotated genome of a non-model species, and then the corresponding sequences are returned, which can be used to design baits for hybridization-based sequence capture.

    ...Searches are extremely fast, searching the PDB (included in app) in less than a minute typically. Prodar identifies partial matches, such that a relatively small section of the query structure may be matched against sections of other structures in the PDB regardless of the relative size of the chains. The intention is that the tool automatically identifies common domains and motifs in otherwise dissimilar protein structures.     FastAlign is a perl script which uses the heuristic method of tfasty

    FastAlign.pl provides a more intuitive output to find exon-intron junctions. The query string is in amino acids and the hit string is in nucleotides. There are extra nucleotides at the end of the hit string (option -diff and by default = 10), that allow to verify if the intron start with common rules (5'-GTGCGA-... for group II intron and after an exonic T for group I intron). If you have Emboss, you can genarate a graphic with option -graph 1.
