    miRNA Temporal Analyzer (mirnaTA)

    miRNA Temporal Analyzer (mirnaTA)

Differential expression analysis tool for miRNAs in temporal studies

...The mirnaTA requires that users provide data from a minimum of two time points and analyze up to 20 time points. To normalize data and remove technical variability, Normal Quantile Transformation (NQT) was used, and the normalized data is analyzed using linear regression model to locate any miRNAs which are differentially expressed in a linear manner. Any miRNAs with P-value<0.05 are considered statistically significant. Remaining miRNAs which did not fit in linear model are further analyzed in two different methods: (1) if the number of time points <3, CDF of the normal distribution, and (2) if the number of time points is >= 3, ANOVA is utilized. ...

    xPyder PyMOL Plugin

Analyze and visualize coupled residues and their networks in proteins

xPyder is a PyMOL plugin to analyze and visualize on the 3D structure dynamical cross-correlation matrices (DCCM), linear mutual information (LMI), communication propensities (CP), intra- and inter-molecular interactions (e.g. PSN), and more, to produce highly customizable publication-quality images. xPyder identifies networks (using concepts from graph theory, such as hubs and shortest path searching), compares matrices and focuses the analysis on relevant information by filtering the data using a modular, user-expandable plugin system that takes advantage of structural and dynamical information, contributing to bridge the gap between dynamical and mechanical properties at the molecular level.

    WHATCH'EM

WHATCH’EM simulates mosquito container water temperature

WHATCH’EM simulates the highly non-linear manner in which atmospheric conditions and container characteristics determine water temperature and height, leading to results that are not always intuitive and likely not simulated by simpler empirical models. WHATCH’EM has the capacity to be utilized for other mosquitoes and other container-inhabiting arthropods.
